Summary: Lineage tracing of human stem cells can be achieved by measuring fluctuating DNA methylation, which can serve as clocks that record cell ancestry. This study developed a mathematical model to quantitatively measure the dynamics of human adult stem cells using fluctuating DNA methylation marks. The results showed differences in the number and replacement speed of stem cells in different tissues, and also demonstrated the potential application of fluctuating methylation clocks in diseases.

The emergence of agent-based mechanistic models has provided a valuable tool for studying somatic mutations at base-pair resolution, with Gattaca being introduced as the first method for this purpose. By incorporating human reference genomes, mutational context, and sequence coverage/error information, Gattaca allows for realistic evolution of sequence data for comparison between in silico cell tissue modeling and experimental human somatic mutation data.

Exploiting convergent phenotypes to derive a pan-cancer cisplatin response gene expression signature

Gene expression signatures can expand precision medicine by predicting response to traditional chemotherapy agents, regardless of mutational status. This study presents a new signature extraction method that can produce consensus signatures predictive of response to over 200 chemotherapeutic drugs. The study demonstrates the use of this method in predicting cisplatin response and its alignment with clinical trends in tumor samples.

Graph 'texture' features as novel metrics that can summarize complex biological graphs

Summary: This study aims to derive analogous texture features for graphs and networks and demonstrate their usefulness in summarizing graphs, aiding comparative graph studies, classifying biological graphs, and detecting dysregulation in cancer. The co-occurrence matrices for graphs are generated to obtain novel graph 'texture' features that reflect graph structure and node label distributions. These texture metrics are sensitive to discretization parameters and noise and can be used to classify cell line expression with high accuracy.
