Harnessing the MinION: An example of how to establish long-read sequencing in a laboratory using challenging plant tissue from Eucalyptus pauciflora

Long-read sequencing technologies are transforming our ability to assemble highly complex genomes. Realizing their full potential is critically reliant on extracting high-quality, high-molecular-weight (HMW) DNA from the organisms of interest. This is especially the case for the portable MinION sequencer which enables all laboratories to undertake their own genome sequencing projects, due to its low entry cost and minimal spatial footprint. One challenge of the MinION is that each group has to independently establish effective protocols for using the instrument, which can be time-consuming and costly. Here, we present a workflow and protocols that enabled us to establish MinION sequencing in our own laboratories, based on optimizing DNA extraction from a challenging plant tissue as a case study. Following the workflow illustrated, we were able to reliably and repeatedly obtain >6.5 Gb of long-read sequencing data with a mean read length of 13 kb and an N50 of 26 kb. Our protocols are open source and can be performed in any laboratory without special equipment. We also illustrate some more elaborate workflows which can increase mean and average read lengths if this is desired. We envision that our workflow for establishing MinION sequencing, including the illustration of potential pitfalls and suggestions of how to adapt it to other tissue types, will be useful to others who plan to establish long-read sequencing in their own laboratories.

Interspecies genome divergence is predominantly due to frequent small scale rearrangements in Eucalyptus

Summary: Synteny loss, primarily caused by unequal homologous recombination, is commonly observed when comparing closely related species. In this study, the genomes of three closely related Eucalyptus species were analyzed, revealing that approximately 48% of the genomes remained syntenic while approximately 36% underwent rearrangements. It was found that rearrangements highly fragmented microsynteny and potentially altered the phenotypes of the Eucalyptus species. This study highlights the importance of using an unbiased framework in genomic variation studies and emphasizes the potential impact of rearrangements on species differentiation and adaptation.

Robotic versus Conventional Overground Gait Training in Subacute Stroke Survivors: A Multicenter Controlled Clinical Trial

Summary: This study investigated the efficacy of stationary robot-assisted gait rehabilitation in comparison to conventional overground gait training for subacute stroke survivors. Summary: By emphasizing the importance of right care for all people in their community, the World Health Organization provides a fundamental assumption for primary health care. In this study, a home-rehabilitation system was developed to provide intensive care to chronic stroke patients with aphasia, utilizing an information and communication technologies ecosystem. The analysis of the system showed that it is an acceptable and effective alternative to standard face-to-face speech therapy, providing speech and language rehabilitation.

Causes and length of stay of readmission among individuals with traumatic spinal cord injury: a prospective observational cohort study

Which items of the modified Barthel Index can predict functional independence at discharge from inpatient rehabilitation? A secondary analysis retrospective cohort study

Summary: This study aimed to determine whether the mBI items collected at admission can predict the total mBI at discharge in large cohorts of orthopedic and neurological patients. In neurological patients, a shorter time between the acute event and rehabilitation admission, shorter length of stay, and independence with feeding, personal hygiene, bladder, and transfers were associated with higher mBI at discharge. In orthopedic patients, age, a shorter time between the acute event and rehabilitation admission, shorter length of stay, and independence with personal hygiene, dressing, and bladder were associated with higher mBI at discharge. These findings suggest that clinicians should consider these predictors of functionality when planning rehabilitation treatment.

Improving Adherence to a Home Rehabilitation Plan for Chronic Neck Pain through Immersive Virtual Reality: A Case Report

Summary: This case report describes a 57-year-old woman who suffered from neck pain for 15 months. After poor compliance with traditional physiotherapy treatments, home exercise training through virtual reality was proposed to improve patient adherence to the treatment plan. The personalized treatment allowed the patient to quickly resolve her problem and return to a peaceful life with her family.

Neurophysiological and Clinical Effects of Upper Limb Robot-Assisted Rehabilitation on Motor Recovery in Patients with Subacute Stroke: A Multicenter Randomized Controlled Trial Study Protocol

Summary: This study aims to investigate the clinical effects of an exoskeleton robotic system for upper limb rehabilitation compared with conventional therapy in people with subacute stroke. It also aims to identify patient characteristics that can predict better recovery after robotic-assisted therapy and whether it could elicit greater brain stimulation. A total of 84 subacute stroke patients will be randomly allocated to either the control group or experimental group, and the outcomes will be recorded at different time points.

Summary: This study aims to investigate the effectiveness of action observation treatment (AOT) in patients with stroke, with a particular focus on the predictive value of neurophysiological biomarkers. A 3-arm, assessor-blinded, randomized controlled trial will be conducted, enrolling chronic stroke patients for 15 sessions of AOT, with different protocols. The primary outcome will be assessed using the Fugl-Meyer Assessment-Upper Extremity scores.

Summary: The Australian Capital Territory (ACT) detected an incursion of the SARS-CoV-2 Delta variant. Public health interventions, including a territory-wide lockdown and comprehensive contact tracing, were rapidly implemented. Genomic sequencing revealed at least 13 independent incursions with onward spread in the community, and different incursions affected distinct cohorts.

A glimpse into the fungal metabolomic abyss: Novel network analysis reveals relationships between exogenous compounds and their outputs

Summary: Fungal specialized metabolites are important sources of beneficial compounds. This study introduces a data-driven algorithm based on network analysis to characterize the production of specialized fungal metabolites triggered by different exogenous compounds. The algorithm consists of two routes, the direct route and the auxiliary route, which provide insights into the influence of treatments on metabolite production. The algorithm was validated using chitooligosaccharides and lipids on the fungal pathogen Aspergillus fumigatus, and it was found to be effective in discovering new compounds for drug discovery.

Testing for Phylogenetic Signal in Single-Cell RNA-Seq Data

Summary: This article demonstrates for the first time that scRNA-seq data contain sufficient evolutionary signal and can be utilized for phylogenetic analyses. Additionally, specific structural variations in certain genes are significantly associated with the non-verbal ASD phenotype.
