Streaming visualisation of quantitative mass spectrometry data based on a novel raw signal decomposition method

As data rates rise, there is a danger that informatics for high-throughput LC-MS becomes more opaque and inaccessible to practitioners. It is therefore critical that efficient visualisation tools are available to facilitate quality control, verification, validation, interpretation, and sharing of raw MS data and the results of MS analyses. Currently, MS data is stored as contiguous spectra. Recall of individual spectra is quick but panoramas, zooming and panning across whole datasets necessitates processing/memory overheads impractical for interactive use. Moreover, visualisation is challenging if significant quantification data is missing due to data-dependent acquisition of MS/MS spectra. In order to tackle these issues, we leverage our seaMass technique for novel signal decomposition. LC-MS data ismodelled as a 2D surface through selection of a sparse set of weighted B-spline basis functions from an over-complete dictionary. By ordering and spatially partitioning the weights with an R-tree data model, efficient streaming visualisations are achieved. In this paper, we describe the core MS1 visualisation engine and overlay of MS/MS annotations. This enables the mass spectrometrist to quickly inspect whole runs for ionisation/chromatographic issues, MS/MS precursors for coverage problems, or putative biomarkers for interferences, for example. Contrasting Sodium and Potassium Perturbations in the Hippocampus Indicate Potential Na+/K+-ATPase Dysfunction in Vascular Dementia

Summary: Vascular dementia (VaD) is the second most common cause of age-related dementia, and there are currently no disease-modifying therapies available for VaD. A study investigating VaD found elevated levels of sodium and sodium/potassium ratio, as well as decreased levels of potassium in the hippocampal tissue. These findings suggest dysfunction of Na+/K+-exchanging ATPase, possibly due to deficient ATP generation. The study highlights the potential diagnostic importance of measuring cerebral sodium in VaD patients.

Mast cell infiltration of the choroid and protease release are early events in age-related macular degeneration associated with genetic risk at both chromosomes 1q32 and 10q26

Summary: Age-related macular degeneration (AMD) is a major cause of visual loss and is strongly associated with common haplotypes on chromosome 1 (CFH Y402H variant) and chromosome 10 (near HTRA1/ARMS2). In this study, the submacular tissue of older donors with genetic risk but without clinical features of AMD was analyzed using mass spectrometry-based quantitative proteomics. The results showed that the high-risk allele groups on chromosome 1 and chromosome 10 had common protein changes compared to the low-risk group, particularly increased levels of mast cell-specific proteases. Additional histological analyses revealed increased mast cells and denatured collagen in the submacular tissue of donors with genetic risk of AMD but without clinical features, as well as in donors with high-risk chromosome 1 alleles and early AMD. These findings suggest that increased mast cell infiltration, degranulation, and extracellular matrix remodeling are early events in AMD pathogenesis, and represent a mechanistic link between chromosome 1 and chromosome 10-mediated AMD.

Pan-cerebral sodium elevations in vascular dementia: Evidence for disturbed brain-sodium homeostasis

Summary: This study used inductively coupled plasma-mass spectrometry to measure the levels of essential metals in vascular dementia (VaD) brain tissue. The results showed elevated sodium levels, decreased potassium levels, and increased Na/K ratios in VaD brain tissue. These findings suggest a possible involvement of altered Na+/K+ exchanging ATPase activity in the pathogenesis of VaD.

Elevated hippocampal copper in cases of type 2 diabetes

Summary: The study found that hippocampal copper levels were significantly elevated in patients with T2D, similar to untreated cases of Wilson's disease (WD), while hippocampal copper levels were markedly deficient in patients with sAD. These results suggest that hippocampal copper may play a role in the neurodegeneration and cognitive impairment in T2D, and therapeutic approaches targeting copper reduction, similar to those used in WD, may be applicable to patients with T2D.

Prevalence and risk factors for common respiratory pathogens within a cohort of pet cats in the UK

Summary: This study investigates the common causes of upper respiratory tract disease (URTD) in cats in the UK pet cat population and the risk factors for their oral carriage. The results showed that out of 430 cats, 9 (2.1%) were positive for feline herpesvirus (FHV), 57 (13.3%) were positive for feline calicivirus (FCV), and 5 (1.2%) were positive for Chlamydia felis. FCV was the most frequently encountered URTD pathogen in this sample of cats, highlighting the importance of appropriate disinfectant choice. Assessment for co-infection with FCV is recommended in cats suspected of having FHV or C. felis infection.

Extensive multiregional urea elevations in a case-control study of vascular dementia point toward a novel shared mechanism of disease amongst the age-related dementias

Summary: Vascular dementia (VaD) is a common type of dementia in the elderly, but its molecular basis is not well understood compared to other age-related dementias. This study used a novel technique to measure urea levels in post-mortem brain tissue and found elevated levels in multiple regions of the brain in VaD cases, suggesting a common urea-mediated disease mechanism present in several types of age-related dementias.

Development of a sensitive biochemical assay for the detection of tofacitinib adherence

Summary: We developed a novel HPLC MS/MS assay for the quantification of tofacitinib, which showed the potential to sensitively measure biochemical adherence. This method has the potential to be a more objective measure that could be used in the future in the clinic, but further studies are needed to explore factors that may influence drug level measurement, such as patients' clinical characteristics.
