Experimental and theoretical studies of the structures and interactions of vancomycin antibiotics with cell wall analogues

Surface-induced dissociation (SID) of the singly protonated complex of vancomycin antibiotic with cell wall peptide analogue (N-alpha,N-epsilon-diacetyl-L-LyS-D-Ala-D-Ala) was studied using a 6 T Fourier Transform Ion Cyclotron Resonance Mass Spectrometer (FT-ICR MS) specially configured for SID experiments. The binding energy between the vancomycin and the peptide was obtained from the RRKM modeling of the time- and energy-resolved fragmentation efficiency curves (TFECs) of the precursor ion and its fragments. Molecular dynamics simulations of the vancomycin, pepticle, and vancomycin-peptide complex were carried out to explore the low energy conformations. Density functional theory (DFT) calculations of the geometries, proton affinities, and binding energies were performed for several model systems including vancomycin (V), vancomycin aglycon (VA), N-alpha,N-epsilon-diacetyl-L-Lys-D-Ala-D-Ala, and noncovalent complexes of VA with N-acetyl-D-Ala-D-Ala and V with N-alpha,N-epsilon-diacetyl-L-Lys-D-Ala-D-Ala. Comparison between the experimental and computational results suggests that the most probable structure of the complex observed in our experiments corresponds to the neutral pepticle bound to the vancomycin protonated at the primary amine of the disaccharide group. The experimental binding energy of 30.9 +/- 1.8 kcal/mol is in good agreement with the binding energy of 36.3-42.0 kcal/mol calculated for the model system representing the preferred structure of the complex.

Electrochemical and Structural Characterization of Soft Landed Tungsten-Substituted Lindqvist Polyoxovanadate-Alkoxides

Summary: This study reports a method for the synthesis of tungsten-substituted polyoxovanadate-alkoxide clusters with one and two tungsten atoms, and purifies heterometal clusters that cannot be separated using conventional methods by soft landing of mass-selected ions. The soft landed clusters are characterized using infrared reflection-absorption spectroscopy and electrospray ionization mass spectrometry, and the redox properties of the isolated ions are examined using an in situ electrochemical cell.

Light absorption and scattering properties of indole secondary organic aerosol prepared under various oxidant and relative humidity conditions

Summary: Secondary organic aerosol (SOA) from indole was produced under different relative humidity and with different oxidants. Chromophoric compounds, including nitroindole, were identified in the SOA. The density of the SOA particles generated in an oxidation flow reactor varied with the oxidant used. The refractive indices of the indole SOA were comparable to humic-like substances and had a strong dependence on relative humidity.

Nano-DESI Mass Spectrometry Imaging of Proteoforms in Biological Tissues with High Spatial Resolution

Summary: Mass spectrometry imaging (MSI) is a powerful technique for mapping the spatial distribution of proteins in biological tissues. In this study, we demonstrate proteoform mapping in biological tissues using nano-DESI MSI, achieving a spatial resolution down to 7 μm. We have improved the sensitivity of nano-DESI MSI experiments by optimizing the design of the capillary-based probe and the thickness of the tissue section. These developments represent a new step in MSI-based spatial proteomics and complement targeted imaging modalities used for studying biological systems.

Molecular and Structural Characterization of Isomeric Compounds in Atmospheric Organic Aerosol Using Ion Mobility-Mass Spectrometry

Summary: This study utilizes ion mobility spectrometry with mass spectrometry detection to separate and characterize biogenic secondary organic aerosols (SOAs), revealing differences in chemical composition and molecular structure between different emission sources and aging processes in the atmosphere. The collision cross sections and structural features of monomeric and dimeric SOA components were determined through gas-phase separation and structural calculations. The study also highlights the impact of ionization mode on the collision cross section values, with Na+-coordinated oligomeric ions showing more compact structures and deprotonated molecules exhibiting elongated structures.

High-throughput mass spectrometry imaging of biological systems: Current approaches and future directions

Summary: In the past two decades, the power of mass spectrometry imaging (MSI) for label-free spatial mapping of molecules in biological systems has been substantially enhanced through the development of high spatial resolution imaging approaches. However, the experimental throughput has become a limiting factor for imaging large samples and 3D imaging of tissues. To address this issue, several experimental and computational approaches have been recently developed to improve the throughput of MSI. These approaches focus on speeding up sampling, reducing mass spectrometer acquisition time, and minimizing the number of sampling locations. The rate-determining steps for different MSI methods and future directions in the development of high-throughput MSI techniques are discussed.

High-resolution integrated microfluidic probe for mass spectrometry imaging of biological tissues

Summary: In this study, a new integrated microfluidic probe (iMFP) was developed for high spatial resolution imaging of biological samples. The new probe design increased the robustness and throughput of imaging, making it suitable for high-resolution imaging of large tissue sections. This technology is important for understanding biological systems.

Summary: This study demonstrates the spatial mapping of N-linked glycans in biological tissues using nanospray desorption electrospray ionization mass spectrometry imaging (nano-DESI MSI). Negative mode nano-DESI MSI is well-suited for imaging of underivatized sialylated N-linked glycans, and the MS/MS of different adducts of N-linked glycans proves advantageous for elucidation of the glycan sequence.

Effect of relative humidity, NOx, and ammonia on the physical properties of naphthalene secondary organic aerosols

Summary: Light-absorbing organic aerosols, known as brown carbon (BrC), have significant climate effects. This study investigates the influence of NH3, NOx, and RH on the optical and molecular properties of naphthalene (NAP) photooxidation SOAs. The results show that RH has the greatest impact on the composition and optical properties, while NOx and NH3 affect the SOA in different ways. NH3 has a minor effect on the absorption coefficient, while NOx and RH control both molecular composition and optical properties.

Soft landing of polyatomic anions onto three-dimensional semiconductive and conductive substrates

Summary: Soft landing of well-characterized polyoxometalate anions, PW12O403- (WPOM) and PMo12O403- (MoPOM), on vertically aligned TiO2 nanotubes and carbon nanotubes was conducted. The distribution of anions on the surfaces and their penetration into the nanotubes were studied using EDX and SEM. The results showed that the anions formed microaggregates on the TiO2 nanotubes and only resided in the top 1.5 μm, while they were uniformly distributed on the carbon nanotubes and penetrated into the top 40 μm. The limited penetration in TiO2 nanotubes was attributed to the lower conductivity of this substrate compared to carbon nanotubes. This study provides valuable insights into the controlled modification of 3D semiconductor and conductive interfaces using soft landing of mass-selected polyatomic ions.

Measurement of the Speciation Diagram of Thymol Blue Using Spectrophotometry

Summary: This article describes a laboratory experiment that allows students to directly measure the speciation diagram of a solution and compare it to calculated results. By processing the UV-vis spectra of the solutions, students derive the speciation diagram of thymol blue and compare it to the theoretical diagram. This experiment provides students with hands-on experience in buffer preparation and helps them visualize the concept of predominant species in solution.

A monolithic microfluidic probe for ambient mass spectrometry imaging of biological tissues
