Genome Sequence of Acinetobacter baumannii MDR-TJ

Acinetobacter baumannii is a pathogenic species of bacteria, identified as an aerobic Gram-negative bacterium, that is resistant to most antibiotics. In this study, the MDR-TJ strain was isolated at the Second Hospital of Tianjin Medical University, China, and was found to be resistant to penicillin, cephalosporins, aminoglycosides, quinolones, and also imipenem. The genome sequence of Acinetobacter baumannii strain MDR-TJ was determined by using a combination of 454 pyrosequencing and paired-end sequencing performed with the Roche Genome Sequencer FLX system to generate a scaffolded assembly.

Summary: Emerging biologics and small-molecule drugs have changed the treatment landscape of inflammatory bowel disease (IBD), but dual-targeted therapy (DTT) shows promise in overcoming treatment limitations. However, limited data on efficacy, safety, and mechanisms of DTT for Crohn's disease and ulcerative colitis exist. This review summarizes current data on novel targeted drugs for refractory IBD, categorizes therapeutic agents based on targets, and proposes mechanisms of DTT to aid clinical decision-making and future drug development.

Summary: The National Genomics Data Center (NGDC) of the China National Center for Bioinformation (CNCB) provides database resources to support global academic and industrial communities. The NGDC constantly expands and updates core database resources by archiving big data, conducting integrative analysis, and providing value-added curation. New database resources have been developed for infectious diseases and microbiology, cancer-trait association, and tropical plants. Additionally, resources for the monkeypox virus and SARS-CoV-2 have been newly constructed and regularly updated. All resources and services are publicly accessible at https://ngdc.cncb.ac.cn.

Auto-Kla: a novel web server to discriminate lysine lactylation sites using automated machine learning

Summary: Recently, a novel post-translational modification called lysine lactylation (Kla) has been discovered, which regulates gene expression and life activities through lactate stimulation. The accurate identification of Kla sites is essential. Mass spectrometry is currently the primary method for identifying PTM sites, but it is costly and time-consuming. Therefore, we proposed a novel computational model, Auto-Kla, based on automated machine learning (AutoML), which can predict Kla sites in gastric cancer cells quickly and accurately.

Selective oxidative protection leads to tissue topological changes orchestrated by macrophage during ulcerative colitis

Summary: By using imaging mass cytometry and single-cell RNA sequencing, researchers characterized the single-cell landscape of the human colon ecosystem in ulcerative colitis. They found tissue topological changes and a disappearance reaction of tissue-resident macrophages in the ulcerative colitis region. The study also revealed different reactive oxygen species vulnerability between inflammatory macrophages and resident macrophages, as well as a cytokine production network formed with T and B cells.

G4Bank: A database of experimentally identified DNA G-quadruplex sequences

Single-cell microfluidics enabled dynamic evaluation of drug combinations on antibiotic resistance bacteria

Summary: The rapid spread of antibiotic resistance is a significant threat to global health. Evaluating drug combinations can help treat multidrug-resistant bacteria and prolong the effectiveness of existing antibiotics. This study uses single-cell microfluidics to rapidly evaluate the efficacy and mode of action of antibiotic combinations. The researchers discover the synergistic effect of combining berberine hydrochloride (BBH) and carbapenems (meropenem, MEM) or β-lactam antibiotics in treating multidrug-resistant Acinetobacter baumannii.

LSA-ac4C: A hybrid neural network incorporating double-layer LSTM and self-attention mechanism for the prediction of N4-acetylcytidine sites in human mRNA

Summary: N4-acetylcytidine (ac4C) is a crucial component of the epitranscriptome and is associated with various cancers. This study developed a deep hybrid neural network, LSA-ac4C, using machine learning technology to accurately predict ac4C sites. Experimental results show that LSA-ac4C outperforms current methods in predictive performance.
