HierCC: a multi-level clustering scheme for population assignments based on core genome MLST

Zhemin Zhou, Jane Charlesworth, Mark Achtman

Summary: pHierCC is a scalable clustering scheme based on core genome multi-locus typing, allowing incremental, static, and multi-level cluster assignments of genomes. HCCeval is used to identify optimal thresholds for assigning genomes to cohesive HierCC clusters. HierCC has genotyped over 530,000 genomes from various bacteria species since its implementation in 2018.

Helicobacter pylori's historical journey through Siberia and the Americas

Yoshan Moodley, Andrea Brunelli, Silvia Ghirotto, Andrey Klyubin, Ayas S. Maady, William Tyne, Zilia Y. Munoz-Ramirez, Zhemin Zhou, Andrea Manica, Bodo Linz, Mark Achtman

Summary: The study reveals the coevolutionary history of Helicobacter pylori with humans pre-dating the out-of-Africa diaspora, as well as the genetic relationships between Siberians and Native Americans. The genetic diversity of bacteria across Eurasia and the Americas is structured into three populations, with Siberian bacteria showing both ancient divergence and recent admixture.

Attachment of Enterohemorrhagic Escherichia coli to Host Cells Reduces O Antigen Chain Length at the Infection Site That Promotes Infection

Bin Liu, Chengqian Qian, Pan Wu, Xiaodan Li, Yutao Liu, Huiqian Mu, Min Huang, Yang Zhang, Tianyuan Jia, Yuanyuan Wang, Lu Wang, Xiao Zhang, Di Huang, Bin Yang, Lu Feng, Lei Wang

Summary: Enterohemorrhagic Escherichia coli regulates its cell wall structure during infection, balancing survival in the intestinal lumen and infection of intestinal epithelial cells. The bacteria express long-chain OAg in the intestinal lumen for increased resistance to antimicrobial peptides, but reduce OAg chain length upon sensing epithelial cell attachment, leading to enhanced injection of T3SS effectors into epithelial cells for host cell infection. This regulatory mechanism may be widespread in pathogenic bacteria and closely related to bacterial pathogenesis.

Characterization of the O-antigen gene clusters and development of a molecular serotyping method for Vibrio fluvialis

Min Wang, Bin Liu, Yanli Xu, Xi Guo, Tian Fu, Jiafei Liu, Lei Wang

Summary: In this study, the O-antigen gene clusters of V. fluvialis were analyzed by whole-genome sequencing, and a microsphere-based suspension array (MSA) was developed for the identification of different serogroups. Additionally, 13 new O-antigen gene cluster types were discovered. This method provides a rapid and efficient tool for detecting and identifying V. fluvialis serogroups, with potential applications in epidemiological investigations and food safety.

Bladder epithelial cell phosphate transporter inhibition protects mice against uropathogenic Escherichia coli infection

Yu Pang, Zhihui Cheng, Si Zhang, Shujie Li, Xueping Li, Xiaodan Li, Xiao Zhang, Xiaoxiao Li, Yingxing Feng, Heting Cui, Zhen Chen, Le Liu, Qing Li, Jianxiao Huang, Mingqing Zhang, Siwei Zhu, Lei Wang, Lu Feng

Summary: Urinary tract infections are mainly caused by uropathogenic Escherichia coli (UPEC). This study reveals that UPEC senses host immune responses and initiates escape by upregulating a key phospholipase. The findings provide insights into pathogenic bacteria's response to intracellular phosphate shortage and tackling host defense, and offer potential for developing new therapeutic agents to treat UPEC infection.

Bacteria reduce flagellin synthesis to evade microglia-astrocyte-driven immunity in the brain

Hao Sun, Xuehua Wan, Yu Fan, Peng Liu, Yajun Song, Ningyu Zhu, Zhifeng Duan, Qian Wang, Fang Chen, Changhong Zhou, Yangyang Zheng, Peng Ding, Fenxia Liu, Lu Feng, Kwang Sik Kim, Lei Wang

Summary: The immune response of brain cells to invading bacteria and the mechanism used by pathogenic bacteria to escape immune surveillance in the brain are still not well understood. Microglia can engulf pathogenic bacteria and activate astrocytes to produce C3 for antibacterial activity. Pathogenic bacteria can sense low concentration of threonine in cerebrospinal fluid to reduce the immune response.

EnteroBase: hierarchical clustering of 100 000s of bacterial genomes into species/subspecies and populations

Mark Achtman, Zhemin Zhou, Jane Charlesworth, Laura Baxter

Summary: The definition of bacterial species is a taxonomic issue, while bacterial populations are identified by population genetics. However, traditional methods are not adequate for the millions of genomic sequences from bacterial pathogens. EnteroBase's HierCC clustering method can accurately assign genomes to species/subspecies and populations.

Escherichia coli O157:H7 senses microbiota-produced riboflavin to increase its virulence in the gut

Bin Liu, Yutao Liu, Bin Yang, Qian Wang, Xingmei Liu, Jingliang Qin, Ke Zhao, Fan Li, Xiaohui Feng, Linxing Li, Pan Wu, Miaomiao Liu, Siwei Zhu, Lu Feng, Lei Wang

Summary: This study reveals that EHEC O157:H7 acquired a previously uncharacterized regulatory system rbfSR, which senses riboflavin produced by gut microbiota and activates the expression of virulence genes. This acquisition represents an essential step in the evolution of the highly pathogenic O157:H7. The introduction of rbfSR into other EHEC serotypes also increased their pathogenicity, indicating a potential public health issue.

Genomic Analysis Revealed the International and Domestic Transmission of Carbapenem-Resistant Klebsiella pneumoniae in Chinese Pediatric Patients

Muxiu Jiang, Heng Li, Xiao Liu, Nan Shen, Yuanjie Zhou, Wenting Song, Xing Wang, Qing Cao, Zhemin Zhou

Summary: This study analyzed the genomic features of 198 CRKP isolates and reported the clinical risk, genetic diversity, and antimicrobial resistance prevalence in pediatric patients. The bla(NDM) genes were found to be the most predominant carbapenemase genes, followed by bla(KPC-2) and bla(IMP). The dissemination of carbapenemases was mainly facilitated by four types of plasmids. This research highlights the importance of genome sequencing in monitoring and controlling CRKP infections.
